In the video, posted on YouTube, Queensland University of Technology (QUT) staffer Alex Stewart compares cigarettes made with pages from the two holy texts.
In the clip, titled "Bible or Koran - which burns best?", the professed atheist says burning religious books is no big deal and people need to get over it.
"It's just a f---ing book," he says.
"Who cares? It's your beliefs that matter. Quite frankly, if you are going to get upset about a book, you're taking life way too seriously."
But the QUT, which employs Mr Stewart, is not impressed. Vice-chancellor Professor Peter Coaldrake said that the university does not support the destruction of religious artefacts.
"The university is obviously extremely, extremely unhappy and disappointed that this sort of incident should occur," Professor Coaldrake said in Sydney today.
"It may have occurred in the individual's private time or on a weekend - it doesn't matter.
"There is always in the community collateral damage to these sorts of things."
Prof. Coaldrake said Mr Stewart met university management today and has since decided to go on leave for an unspecified period.
Mr Stewart had not been sacked, Prof. Coaldrake said after the Sydney news conference, but the university would review the matter in accordance with its code of conduct.
Mr Stewart, an assistant organiser with a group called Brisbane Atheists, was not at his Brisbane home today but in an earlier message on the group's website he said he expected to be sacked.
"I'm screwed. I think I will lose my job over this. Damn it," he wrote.
Yesterday, the president of the Australian Federation of Islamic Councils, Ikebal Patel, slammed the video.
"I think it's highly offensive that he has done this to two of the holiest books in the world," Mr Patel said.
"It does not in any way add any value to trying to promote world peace and the consideration of different views - especially when there are heightened tensions around the anniversary of September 11 and the Eid el Fitr (end of Ramadan) celebrations."
However the president of the Islamic Association of Australia, Sheik Muhammad Wahid, said while Mr Stewart's motives were deeply hurtful to Muslims, his future was for the university to decide.
"We condemn it and our feelings have been hurt by this man," said Sheik Muhammad Wahid.
"There is no need for this kind of thing, just to create disunity and disharmony among people living in Australia."
He urged Muslims to turn the other cheek.
"I urge my fellow Muslims to abide by the laws of this country and not take any action which breaks the law," he said.
"These types of actions should be condemned by the wider community. He must be asked what was his agenda, what was his purpose? Maybe he was not of sound mind at the time."
Queensland police said they were not investigating the matter.
In the video clip, Mr Stewart - who does not identify himself as a QUT staffer - says the Bible and the Koran are "just books".
He refers to the furore sparked in the United States by a controversial pastor, who had threatened to burn copies of the Koran on the anniversary of the September 11 attacks.
"With respect to books like the Bible and the Koran, whatever, just get over it," he says.
"That said, I don't think it's completely appropriate unless it's done for a good purpose, which I've done today."
He gave the Bible a seven out of 10 for its burning qualities, and said it was better than the Koran which left him feeling sick.
As he smokes part of a page from the Koran, he ponders: "I wonder what Mohammed would have thought about this. Is this profanity, is it blasphemy? Does it really matter?"
Mr Stewart has told The Courier-Mail the video was a joke and he does not do drugs. The green substance featured in the video was actually grass clippings, he said.
He defended the stunt, saying basic freedoms, such as freedom of speech, should not be threatened simply because someone might be offended.
Comment was being sought from the Catholic church.

To me this all goes back to what the Supreme Court was trying to say when they ruled the limits to free speech are you can't yell fire in a crowded theater.
To me if Pastor Jones had just went out behind his church and burned the Koran as some type of specific to his congregation way of remembering September 11th--it would have been no problem. Essentially no harm/no foul.
Just as if this guy would have rolled up and smoked pages from the Bible and the Koran in the privacy of his office or maybe even in a class on religious history or current events and burned it in that context--again no problem.
It's when you act like a dick--and go out of your way to deliberately be an asshole and make a point to put out in the public discourse a statement you can pretty much guarantee will do nothing but deliberately inflame people's passions--and unless you live under a rock or someplace without media access you know upfront that people are already all stirred up and are already off the rails and irrational about Islamic beliefs thanks the Fox News and the Fox News equivalent on Al Jezerra TV --so it follows you knowingly and intentionally yelled fire in a crowed theater and it becomes a harm, a foul, and definitely a problem. And your actions are therefore NOT covered under the freedom of speech as the founding fathers intended the term to be understood and as the judicial system has said is not a part of that right.

This guy was not any better or worthy of any more respect than Pastor Jones--mostly because this guy did this knowing the turmoil and media coverage he would stir up and get. He also did it intentionally so he could post it on YouTube and gain his 15 minutes. So yeah--he had no greater or more or less moral convictions behind his actions than Pastor Jones did. The only difference is maybe this guy gets a few points in his favor for at least actually going through with what he said he was going to do--but overall no-he and Pastor Terry ARE equal in they just decided to burn the Koran to be jerks and publicity hounds and used the labels of atheist or Christian to deflect from people being able to call them out for their dickish- narcissistic behavior.

Gambian President Yahya Jammeh on Monday said Islam is not a religion of violence and that true Muslims are noble and honorable.
President Jammeh, a stanch Muslim himself, made the remarks during his annual traditional meeting with Banjul Muslim elders at State House in the Gambian capital Banjul.
He also used the forum to speak against Terry Jones in the United State who vowed to burn the Muslim holy book Quran.
"The people in the West. I want to send you a message. The message is that Islam is the best religion, and that there would be no other prophet after the Holy Prophet Muhammad (SAW)," said the president.
He said there is a lot of double standards in the West. "Your security cannot be guaranteed by fighting Islam. We Muslims will defend our religion with our blood, and we will never be intimidated," said Jammeh.
President Jammeh stressed that he has never seen any demonstration where the holy Quran is being burnt. "Any country that allows any copy of the holy Quran being burnt, Bilahi Walahi Talayi, you will regret it," he declared.
The Gambian leader asked if denying the holocaust is crime, then why not caricaturing the holy Prophet of Islam.
He further noted that such an action could endanger world peace, warning that anyone who plays with it would surely pay the price.
Insulting any religion is not freedom of expression, neither is caricaturing the holy Quran, he said.
"Caricaturing the holy Prophet (SAW) is unacceptable, and we will not accept it and there would surely be consequences. If you want your security respected then respect the security of others; if you want to be dignified, respect the dignity of others," he added.
The Gambian leader made it clear that Islam has nothing to do with the Sept. 11 World Trade Center bombing. Muslims, he stressed, do not commit suicide.
He blamed those who claimed to be Muslims and rally behind the religion in the name of Jihad to terrorize innocent people, describing such people as Kafiri (unbelievers).
Jammeh said he has given powers to the Gambia Supreme Islamic Council to deal with "those troublemakers."
"We are true Muslims, and that is why we live side by side with Christians," he said.
Intolerance, he said, would not be accepted in the country, and does not care what the international community will say.
